The flow switch should have nothing to do with a flashing Check Cell light. As you did seem aware, the flashing light is a reminder that is meant to be turned off after you become aware that it may be time to clean the cell.
However, "three seconds" is pretty short even if you pace the count at true one second intervals. So, go ahead and take a generous 10 seconds holding the System Status button in for a deliberate, paced 10 second count. The light will turn off at this point.
