With a programmable pump, you would typically power the pump continuously so that it can run its program as needed, give an alert, etc..
With the salt chlorinator, the minimum requirement is that it activates/deactivates automatically when the pump starts/stops circulation. For many models, this is achieved with a flow switch. Ideally, putting the salt chlorinator on a timer (like the existing one you mention) and having that timer set to run within the pump's run times provides a second layer of coordination; depending on how long you choose to program your pump to run, it can also be beneficial to utilize a timer or other programmable relay so that if you have very long pump run times (ex: 16-24 hrs/day) then you are able to set the chlorinator to run for a more typical run time (ex: 8-12 hrs/day), which can help minimize any unnecessary usage or wear on the salt cell.
