Generally speaking, the system will function normally whichever direction and orientation the cell is facing - assuming the pool system is being operated as specified in the manual.
The main exception would be:
If you have a variable speed pump which is set to run at very low flow rates, and/or
If you have piece of equipment like a solar heater which can at times cause large amounts of air to go through your salt cell
And if you have the cell installed horizontally
Then, you may want to orient the cell has specified in the manual so that the offset portion of the cell is below the piping. Or in other words, the shape the horizontal cell makes is a "valley" instead of a "peak". This can help mitigate either condition mention above which may otherwise cause a warning light to trigger if a pocket of air forms in the cell.
