Controller orientation CircuPool CORE Series Salt Chlorine Generators - Owner Resources CORE Series

Does the controller have to be oriented parallel to the pipes? Can it be rotated to sit perpendicular to the pipes?

The Core series is designed to be installed horizontally in the return line so if at all possible install it this way. However, if you do not have room to do that you may install it vertically. If you use a variable speed pump make sure that the clear housing stays completely filled with water even on the lowest pump setting.
